As far as serious characters go, I'm a total nostalgia *** for Shadow from FF6. His background with the dreams added to replay value, as well as him being mysterious and awesome. Oh, and being able to throw dirk's for 9999 damage was pretty boss.
Locke's story makes me tear up. On the other hand, the first time I replayed 6 after seeing The Dark Knight, I got this funny image of Locke with Two-Face's head screaming, "Rachel! Raaaachelllllllll!" Like from the scene where Harvey Dent's chair tips over etc.
Cyan's would make me tear up, if Cyan wasn't such a stone cold bad ***!
I'm so biased towards FF6 though, maybe I shouldn't pick a character from it. If I even can. It's the best FF ever!
Hmm, I really liked Galuf from FF5. I haven't done a replay of it in a long time, so I've forgotten all his awesome lines, but I will always remember his suicidal charge against Ex-Death.
So barring FF6, probably Galuf. Amarant from FF9 was cool though too.
Other than that, my nostalgia *** takes over and I have to say Shadow.
